What do you mean by the southern route? Via France? There is none.
The only possible way to get from Geneva to Zermatt is along the north shore of Lake Geneva (Lac Léman as we, the Swiss, use to name it) via Nyon-Lausanne-Montreux-Martigny-Sion-Visp - see the map below.
I think you are intending to take this route. And yes, the ticket is valid for this route. If the ticket title reads ‘Point-to-point’ ticket and not ‘Super Saver Ticket’, yes, you are indeed welcome to use any connection serving that route.
