Working as a trainer for SBB train personnel, I can tell you that this is not required. The information about how many children travel with the Junior Card is conducted during the scheduled on-board ticket surveys, and not with each ticket purchase.
I always put my child with my ticket if we are travelling together and this has never been a problem before.
True. The ticketing system’s behaviour has been rectified recently due to many customer complaints (in particular from parents).
In the past, the ticketing system had issued CHF 0.00 tickets for children owning a Junior Card which was acutally insane. It is not necessary to purchase CHF 0.00 tickets.
And, since the system always recognised the Junior Card, it was impossible to purchase tickets for a child when it was travelling alone, as the Junior Card was always taken into account. With the latest software update in January, this misbehaviour has been rectified.
